I'm about to put my lager from an acetyl rest into a keg. I was wondering if it would be acceptable to put it under pressure to carbonate the keg while lagering, or will this effect the lagering process?

I would recommend against it.  Much of the lagering process is trying to get small particles to settle to the bottom of the lager tank.  CO2 will inhibit this, much as it will reduce the effectiveness of fining agents like Gelatin, Polyclar, PVPP, etc.  it wouldn't hurt to make sure the keg is purged with CO2.
